Any suggestions as to what the problem is? I reckon its water in the electrics somewhere...but does anyone else have any suggestions as to what would be causing the bike to run on three cylinders at low revs?
It clears itself once i have been riding for a good few miles out on the open road but if I have to stop in town, its as rough as hell until the revs rise.

Kwaks are great - I've had 3 and they've all been 100% tip-top no breakdowns or mechanical faults ever. 2 Hondas, 1 fine and 1 dud - 3 CCTs, rattly fairing, sloppy throttle.
I suppose that at least WHEN your Italian collection of workshop floor nuts and bolts breaks down at least you'll be waiting for Manuel's Breakdown Service in the sun eh?

Most likely is an electrical fault. I would carry out the following :
1.Pull off plug leads until you identify which one is giving you the problem
2.Check for loose connections and check there is a SPARK?
3.Spray with electrical continuity stuff, WD40 is not as good but......
4.Remove clean and replace plug(s)
5.If no joy it could be the coil and these are expensive. You could try swapping the connections to confirm if this is the problem. Easy to do just take leads off "good" coil one and swap for "duff?" coil.
6.If no joy, check fuel to carb / injector. Try swapping injectors
7.If no joy you could be looking at a mechanical problem, such as sticking burnt valve and a trip to McGowans.

Just make sure you change over the 12V LT leads as well as the HT leads or it'll be firing at the wrong time.
Ta for the advice...pretty much my plan..except for the last couple of suggestions. Fired her up today and let her ideal for ages..again, when upto temp, seems to be ok. Pretty sure it is water in the electrics. Bloody weather..I can't believe it's not butter!
